I thought all the stuff with Davros and the Daleks was wiped out when the universe was rebooted in 'The Big Bang', (hence why Amy couldn't remember the Daleks) so the Cybermen seen in 'Closing Time' must have been from our universe?

I'm actually pretty sure at least these ones were from our universe, as their method of converting people wasn't the one the others were using. Unless they changed.

No, Amy couldn't remember the Daleks before The Big Bang, i.e. when there were still holes in time. It's not been mentioned what everyone remembers now that the gaps have been filled back in, but we should probably assume that the Dalek stuff did happen unless we're told otherwise.

Of course, as time travellers, Amy and Rory will remember both realities.
