I haven't watched the Deadly Assassin for a while so my memory may be clouded but was it stated anywhere that the master had regenerated since we'd last seen Roger Delgado playing him. I was always under the impression that they were playing the same master who was in decay because he couldn't regenerate.

if not then how is John Simm considered the 6th Master are we counting the TV movie as using 2 masters?

No. Not by me anyway, and I suspect not by the TV production team either as I bet none of the events in the books will ever be significantly referenced in TV episodes.
Geoffrey Beevers in The Keeper of Traken is generally considered to have been playing the same incarnation as Peter Pratt in The Deadly Assassin. Therefore we have had Roger Delgado, Peter Pratt/Geoffrey Beevers, Anthony Ainley, Eric Roberts, Derek Jacobi and John Simm.
Not that strange, it's generally assumed that they're the same incarnation (in various forms of decay)
In the TV movie, he appears to do the same thing - stealing the bodies of others. When we see him again in new Who, it appears he's been granted a new cycle of regeneration by the Time Lords, because they wanted him to fight in the Time War.
So, potentially we've only seen two incarnations of the Master with a proper functioning Gallifreyan body - Delgado and Simm.
This also has me wonder where in their regeneration line do Yana!Master and Saxon!Master stand, as in which numbers are they? As far as I can tell, they are the second and third in the new regeneration cycle respectively, since Yana mentioned being found as a child. This makes me think that the Master regenerated into a child before turning himself into a human, likely as a way to give him as much time as possible to be the Master again since there was no one there to help him.
The memory of being found as a child (did he even actually remember that, or was he just told about it?) could have been implanted by the chameleon arch he used as part of his "Professor Yana" identity.
Yes, just like John Smith's memories of his parents.
We don't know if that incarnation was the first of the new cycle, he might have died a few times during the war, or trying to escape the war, before he came up with his plan to hide.
