That crack was the biggest crack ever on TV.
Though he knew the crack was the result of the TARDIS exploding - I can understand him fearing that above everything.
I don't think he ever feared the War Doctor - regretted what he did and loathed that incarnation for it but never feared him.

The Doctor never really appeared to be afraid of the time crack, just concerned.
