    River has, up to now, given three different explanations regarding how she can pilot the Tardis:

    Series 5 Episode 4 - The Time of Angels

    Amy (to River): "How come you can fly the Tardis?"

    River: "Oh I had lessons from the VERY best"

    Doctor sits back with a slightly smug smile

    Doctor: "Well, yeah"

    River: "It's a shame you were busy that day"


    Series 5 Episode 12 - The Pandorica Opens

    River (to Doctor): "Doctor, it's the engines, there's something wrong with the Tardis, like something else is controlling it:

    Doctor: "You're flying it wrong"

    River: "I'm flying it perfectly. You taught me"


    Series 6 Episode 8 - Let's Kill Hitler

    Amy: "Doctor? Doctor? You did it"

    Rory and Amy both laugh.
    River comes out from behind the console


    River: "I seem to be able to fly her. She showed me how. She taught me".

    I think the first explanation was just a joke.

    As for the second one, I think it just means The Doctor taught her all the specifics, the difficult bits if you know what I mean.

    And of course the Tardis 'taught' her as well.

    No, you haven't taken the proper episode into account. In The Pandorica Operns, she tells the Doctor that there's something wrong with the TARDIS and he accuses her of being the cause.

    She then tells the Doctor that it isn't her fault, and that he taught her to fly the TARDIS.
