Edited to add:I'm sorry to nitpick, but its called "all the strange creatures" on my CD/Itunes download. I thought it was all the strange strange creatures too.

Hmmm. Hard to choose my 3 favorites. Off the top of my head...
Westminster Bridge -- I Saw Her Standing There meets James Bond. Very 1963.
The Lone Dalek -- Real cinema music. Very moving.
Rose's Theme -- No matter how annoying Rose got toward the end, her theme always sounds great.
The Doctor's Theme -- Simple. Effective. Spine-tingling. Memorable.
Doomsday -- Another creatively spare arrangement. The Doctor meets Nirvana.
Song of Freedom, obviously.
Special mention: nice arrangement & vocals for Abide With Me, which provided the best moment in Gridlock
