A toss up between "Bright eyes, burning like fire" and Artax in the swamp of sadness.
Who am I kidding? Every animal death made me sniffle. Even the kennel scene in The Thing. No surprise that I avoid animal films and fast-forward an animal death scene in any film.
I agree with Marley and Me, My Dog Skip and Samantha.
Bambi's mum getting shot (that may have happened off screen tho, it was implied)
I get a bit sad at those danger moments were in the end eventually its a fake out (regarding death) for example when Hooch is injured (Turner and Hooch) and in an episode of A Touch of Frost a police dog gets shot - I was a mess :---(
For me, it's Mufasa. I don't care if it's animated, it was bloody sad and still is. No wonder they had to chuck Timon and Pumbaa into the second half of the movie!
And although it turned out not to be a death, I always used to get upset by the drowning cat in the river during Homeward Bound. Seriously, that was stressful to watch as a kid...probably still would be now.
Mij the otter in Ring of Bright Water. Executed with a spade by the ditch digger I seem to remember. I was only a very young kid when I saw the film and it did shock me as it was so unexpected in such a 'nice' film.
Marley in Marley and Me and My Dog Skip just break me every time I watch them. Having been in that position a few times I just can't handle those scenes at all
Peter Dinklage's dog in one of the recent adapation's of Lassie, I cried for like an hour after watching that, and ofcause the horse in The Neverending Story
And what about "Kes" in Kes, that was shocking and horrific

BIB and these. Marley especially.
But I was traumatised as a child by Bambi's mother as well.

Oh boy, that was a tough one to swallow.

And although not seen, Boxer in Animal Farm is pretty sad too.
EDIT: Obviously knew it was going to happen as I'd read the book but Hedwig's death in Harry Potter had me bawling too
