I dunno if remixes count but it's my favourite version of the song.
Wolves in the Throne Room - Wanderer Above the Sea of Fog (10:33) -- amazing, intense black metal
Goldfrapp - Rocket (Grum Remix) (6:45) -- I'm bending the "no remixes" rule for this one because a) it's still a proper song (it's not a club remix with a few bits of the original vocal) and b) it's FAB
The Orb - Blue Room (39:57) -- gorgeous ambient track and the longest single to ever enter the UK charts
F*** Buttons - Surf Solar (10:32) -- sort of like electronic post-rock
Slowdive - Crazy For You (6:00) -- six minutes precisely! So many to choose from out of their back catalogue but I think this is my absolute favourite of theirs
Torche - Amnesian (6:26) -- Torche are one of my favourite bands at the moment, and I love this track off last year's album, Meanderthal
Baroness - Rays On Pinion (7:35) -- epic sludgy prog metal

As a Prog Rock fan it would be easier to list my favourite tracks under 6 minutes!
Awesome! A fellow prog fan here!
There are a couple of songs which I like which spread over an entire CD. They're split into tracks but the bands concerned (and their fans) consider them to be one song:
Dream Theater - Six Degrees of Inner Turbulence (8 parts, 42:04)
Porcupine Tree - The Incident (14 parts, 55:15)
Transatlantic - The Whirlwind (12 parts, 77:54)
This is why I consider a 'track' as different from a 'song'. In most case, a song does take up one track on an album, but with the above cases and many others, the same song may spread over several tracks, playing without pause and with recurring musical themes.
Modest Mouse - Teeth Like God's Shoeshine
Modest Mouse - The Stars Are Projectors
Radiohead - Paranoid Android
Say Anything - Admit It!!!
Dan Deacon - Get Older
Explosions In The Sky - The Only Moment We Were Alone
Deadmau5 - Strobe

Bon Iver - re:stacks
Bright Eyes - Waste Of Paint
Grandaddy - He's Simple He's Dumb He's The Pilot
All the songs in Godspeed You! Black Emperor's F#A#∞ and Lift Your Skinny Fists albums. I know thereare indivual "movements" in each song but whatever.
There are some over 6 min songs that seem like 6 hours, but some that seem like half the time, here are a few of my faves;
The Doors - Riders On The Storm
Oasis - Champagne Supanova
10cc - One Night In Paris
Led Zeppelin - Achilles Last Stand
Thin Lizzy - Still In Love With You (Live)
UFO - Rockbottom (Live)
Yes - Roundabout
Steely Dan - Deacon Blue
Prototypical non-conformist
You are a vacuous soldier of the thrift store Gestapo
You adhere to a set of standards and tastes
That appear to be determined by an unseen panel of hipster judges (bullshit)
Giving a thumbs up or thumbs down to incoming and outgoing trends and styles of music and art
Go analog baby, you're so post-modern
You're diving face forward into a antiquated path
It's disgusting, its offensive -don't stick your nose up at me
