  If you are using the Twitter webpage, hover your mouse of the comment you want to reply to and you will see an arrow. Click on the arrow and you will see "@ followed by the person's name appear in the box at the top. Type your reply in the box and hit reply".

  You can also simply type "@username" in your tweet, that would do it too.
