Just been playing this myself, pretty sure on that fight I just held down the button with no stick interaction and they went in their intended direction.
Try saving and exiting and going through it again, I've often had glitches in LEGO games where I cannot proceed because it won't let me do what is required to proceed.
I'm stuck on the Juggernaut Boss, can't seem to get Jean to lob the items back at Juggernaut.
As far as I remember you wait just as before the crate is about to hit you before hit and hold down the action button. If you press it too early Jean wont get a control of the crate.
