Have just updated my Nexus to 6.01
It now seems that I have to access all my email accounts via Gmail, is it possible to use a different app and are there any recommendations?

You can use most email clients in the Andoid App Store for Gmail. Google turns on Gmail by default on Android. When you're find one you like, just disable the Gmail app from downloading emails in settings.
One thing you do have to look out for is whether the app you choose is active all the time. There was a change under 6 ( or maybe earlier) that means you have to exclude it from battery optimisation under settings | battery.
