It kind of depends on what you're including and what you mean by "longest". If you include Big Finish audios it's all very tricky to work out. But for simplicity's sake, let's just say the TV series, in which case:
Longest running as a regular - Tegan (1981-1984).
Longest running including guest spots - Sarah Jane (1974-2010).
Most episodes - Jamie (over 100 episodes).
Longest within the show - unknown. Probably one of Amy and Rory, Romana, or Sarah Jane.
Amy and Rory were married for several years and still periodically travelling with the Doctor, so it could be said to be them. Again, it all depends how you measure it.
Of course, it could well be Romana. Time Lords and Ladies age at a much slower rate than humans, so for all we know she and the Doctor could have been travelling together for decades.
