There's a few relatively minor, generally subsidiary channels on Freeview or Virgin, that aren't yet on Sky, such as +1s for truTV and ITV Be, and HD versions of 4seven and ITV Be, though the standard-def versions of all three are on Sky. Also, Movie Mix isn't on Sky in that form, but all its films are simulcast on more>movies; similarly, some of the 'babe' channels have different names on different platforms but essentially carry the same content. And not all the local-TV stations are transmitted on Sky. Otherwise, most of the linear channels that spring to mind are multi-platform...

If you go to this site and sort each table by Sky channel number you can see quite quickly what is not carried by Sky but available on other platforms. The main ones are mentioned above. Channel 4 +1 HD, STV +1, UTV +1 are among those not mentioned so far. If you include streamed channels on YouView there are quite a few.

with regards to STV+1, it's not that it's not carried by sky, but more that STV have no plans to launch it via DSAT (which includes freesat).

It is not upto Sky which FTA channels transmit from the satellite, or which channels decide whether to pay for an EPG slot, so you can't really count Sky responsible for it not being there (unless you mean as part of a Sky pay package?).
TBN UK (been testing on Freeview for several months now even though it doesn't launch till January)! Not testing on Sky as yet (to my knowledge) but may well appear nearer its launch date.

TBN is 582 on Sky. It's been on Sky for about a decade but is only religious stuff from the US.

Not everyone can receive Al Jazeera HD on Freeview HD because the COM7 and COM8 muxes are only broadcast from 30 transmitters at the moment.
and it's a DAMN SHAME this isn't on the sky platform, as i loved watching .TV, and we have a gaping hole in this market for gaming channels too!

Clirlun closed 2 years ago, and was replaced on Freeview in Wales by Channel 4 HD.
S4C is now co-owned by the BBC and it will relaunch S4C Clirlun (HD) by 2016
