Defiantly Joss. But out of left field I'd love Aaron Sorkin to try an episode - great a dialogue on the move. Sure they normally walk but running is walking but faster.

*Clara and The Doctor meet up at a junction in the TARDIS*
"Hey Clara."
"Hey Doctor."
"The Daleks just blew up that planet."
"The Daleks blew up a planet?"
"Yeah, they blew up the planet."
"The whole planet?"
"The whole planet!"
"Is that good?"
"Is it good that the Daleks blew up a whole planet?"
"Yeah."
"No."
"Oh. So it's bad that they blew up the planet?"
"Yeah it's pretty bad that that they blew it up."

JMS (Joe Michael Straczynski) (B5 creator and writer of The Changeling)
He was open to the idea back in 2005, but said as much as he "did dig the Doctor", he was too busy to consider writing New Who.
And since then he wrote and directed one of the highest grossing movies of all-time.
Whedon is, most likely, always going to be the ultimate "what if" with Who.
I've always felt the show during RTD's tenure really owed a lot to Whedon's work, especiall early Buffy, but I'm not entirely sure specifically why. Maybe something to do with the "big bad" structure, but I reckon mostly it's just that the tone of the show was really close.
So I reckon we might have a pretty good idea of what the show under Whedon might look like.
I was very disappointed with Joe Aherne's adaptation of "Crinkley Hall", but he did a good job with UltraViolet. Perhaps a turn in the writer's chair now?

I'd go with Joss Whedon too, but also I'd suggest
J.J. Abrams (if someone else could write the resolution)
and
JMS (Joe Michael Straczynski) (B5 creator and writer of The Changeling)

Can he write the whole arc? (please)
Love Whedon but no, really don't see him on this show to be honest.

His R&H remake was flawed, yet a lot of fun. Yep, why not?
For a moment I thought you meant they have been cast in Doctor Who! That would be awesome.
