Have you ever stopped to consider what each reincarnation of the Doctor smells of? As his wardrobe and body changes it is inevitable that his scent would alter too. Here are some thoughts on what each Doctor might smell of:
Hartnell: given his age and rather Edwardian dress sense, it would be fair to assume he smells of musty antique shops, undertones of wood and soup.
Troughton: his furry overcoat no doubt stank of dead animals, but this doctor always looked a little unkempt, so it would not be unfair to assume he was quite stale with a subtle air of wet dog.
Pertwee: a rather dapper gent who looked like he might take more pride in how he smelt. Rose water and more masculine bergamot comes to mind.
Baker: Heavy clothes suggests sweat would be prevalent. This doctor might be one of the more popular ones, but you can imagine he might smell of cigarette smoke, old boots and farmyard.
Davison: Lavender.
Baker: It would have to be a sickly sweet scent to go with that ghastly coat. Marshmallows mixed with liqorice and strawberry fondue. Mmmm.
McCoy: A curious one, This was a clowning doctor, who exuded an air of eccentricity, so we might have a smack of the antique shop again combined with 'new carpet.'
McGann: Something sophisticated and sensual, something like cedarwood with a hint of elderflower.
Eccleston: Beef, chips and gravy.
Tennant: As the Doctor gets younger and cooler, he is now looking after himself more, so he would probably be wearing Davidoff Cool Water.
Smith: This dandy gent looks overtly preened so would likely smell delightful all over, something slightly on the feminine side would not surprise. Cherry blossom and almonds.
Capaldi: Starch and a very faint trace of whisky.

He lives in a box with no windows that open and has only changed his clothes a handful of times in 2,000 years...
I reckon he smells like Tesco's cheesecounter after a powercut.
