Well, as we don't yet know what the arrangement is with ITV and ESPN, all we can predict is what Five will pick for their first choice games each week. My predictions for Five's picks are based on the logic that Five will almost certainly always choose a later ko purely because the potential audience will be far greater:
MD1: Everton v AEK Athens
MD2: Fulham v Basel
MD3: Celtic v Hamburg
MD4: Everton v Benfica
MD5: Celtic v Hapoel Tel-Aviv
MD6: Basel v Fulham - I reckon this will be a 'play-off' in that the winner will qualify, while Everton should have already qualified by then.
In terms of 2nd and 3rd, whoever it is that actually gets them, I think this is what will be selected:
MD1: P2 - Hapoel Tel-Aviv v Celtic, P3 - CSKA Sofia v Fulham
MD2: P2 - Celtic v Rapid Vienna, P3 - BATE v Everton
MD3: P2 - Fulham v Roma, P3 - Benfica v Everton
MD4: P2 - Hamburg v Celtic, P3 - Roma v Fulham
MD5: P2 - Fulham v CSKA Sofia, P3 - AEK Athens v Everton
MD6: P2 - Everton v BATE, P3 - Rapid Vienna v Celtic
And if you want to go to possible 4th and 5th picks, these seem to be the best clashes in terms of audience from the two different ko's each MD (I know it's 8:05pm, but for the ease of writing I've put 8pm). It actually wouldn't surprise me if all of Twente's games are picked because of McClaren:

MD2: 6pm - Twente v Steaua, 8pm - Anderlecht v Ajax
