It's impossible to overcharge an iPod battery, it will do no harm.

It auto cuts off.

If the charger circuit is properly designed it can detect a fully charged battery and stop charging. But it is equally possible that the iPod itself has the necessary circuitry to control charging.

What the docking station may be telling you is that it is supplying power to the iPod not that it is necessarily charging it. The iPod may be using the docking station supply to run it's electronics rather than using the battery.
