I have a Foxsat HDR, a Panasonic TV and a Pure digital Radio/amplifier.

Can somebody please tell me the best connection option for a S/PDIF cable, and will using it improve the sound quality.

It's very unlikely any of the kit you mention will work with dolbly digital audio from the hd channels. For SD mpeg1 layer 2 sound there's not much difference between the analogue and digital outputs as mpeg 1 layer 2 is pretty compressed and relatively poor quality
