I'm not even going to attempt your favourites question, never used them, found them a waste of time without it replicating in the EPG.
Re the Protect/Auto Delete - Yes, if you protect the folder, it needs releasing before deleting anything. Either protect the folder for ease/safety, or protect files so that you can delete individually. Don't forget that you can use FM/Edit Mode to Protect/Release multiple files at once.
Now that I've had a good play with Auto Delete, and tested that it works as it says it does, I've turned it off. Like you, I will probably only use it when I go away.
So, I'm not protecting anything whilst I'm around to monitor things. That way, I can delete when I've watched, and let the Auto Folder Removal clean up the folders in my Media list for me.
I think it just needs a bit of getting used to, and some lateral thinking of the best way to use it for you.
