The confidential for End Of Time Part two is called Allons-Y. Can someone explain what that means? Seems an odd title to me. Wouldnt End Of An Era or something like that had been more appropriate?

Muttley is right, it means means "let's go".
"Let's bugger off" is much ruder than "Allons-y", you would translate it in French by "On se casse" actually.

So considering it means "let's go", that can also explain why it was chosen as a title before the end of an era.

Because Doc 10 liked using the word Allons-y and always wanted to meet someone called Alonso so he could say Allons-y Alonso.

Just like he did in Voyage of the Damned.

Allons-y was a phrase which some kids who thought they were clever used to say at my school back in the early 70s -- which is one reason I cringed so much when the Who writers (showing their age and background) had the Doctor say it. These same schoolkids went on to 6th form college where they thought it equally witty to call a cup of coffee a "caffeine attack".

As others have already commented, it was used as a jocular way of saying, "Let's go," but in a kind of "unto the breach" (another overused cliche) way.
