The gun didn't go off in the third, no, but it will go off eventually. As you're example demonstrates, seeds are planted well in advance, but they come to fruition eventually, even if it's a couple of years down the line.
The whole Face of Boe thing is another example, and the "your song is ending" stuff.
I would bet that Moffat and RTD discussed their inclusion and it'll come back to be resolved in a year or two.
