I don't know if it's possible with music files on an ipod, but on my Sony mp3 player and Nokia mobile with mp3/wma files I just use mp3tag to change the album name for CD1 and 2 to the same name (useally means just deleting the CD or disc number reference) and renumber the tracks eg. instead of 2 lots of 1-20, I have 1 lot of 1-40, this also works for multi-disc boxsets so they also appear as just one album.

I can't account for tracks cutting short unless the discs were badly ripped. I'd delete them from your iTunes library and re-rip the discs. Here's a step by step guide how to get all tracks to show as a single CD in iTunes:

1. Go into your iTunes and select music.

2. Navigate to where the discs are shown. They probably appear under albums as "Now 99 (Disc 1)" and "Now 99 (Disc 2)" for example.

3. Highlight all tracks on Disc 1, right click and then click "Get Info"

4. From the Info tab remove the (Disc 1) from the "Album" line and add 1 of 2 under "Disc Number"

5. Repeat step 3 for the tracks on Disc 2

6. From the Info tab remove the (Disc 2) from the "Album" line and add 2 of 2 under "Disc Number"

Both discs will appear on your iPod as a single disc and will play all tracks in the right order. There isn't anything wrong with ShaunIOW's method but it means changing track numbers for every track which is not too bad for a double disc but a sod for a 10 disc set.
