I wonder if anyone has had a similar problem to the one I encountered on Friday evening.

I've got series link for Silent Witness on BBC HD.

Thursday's episode recordered ok no problem.

Friday, I decided I would watch Thursday's episode then watch Friday's episode straight after.

The HDR sprang into life at 20.45 ready for the 21.00 start time.
I started watching Thursday's episode a little after 21.00. When I attempted to watch Friday's episode it was nowhere to be found. The folder contained just Thursday's episode. The schedule shows a entry for next weeks episode on Thursday.

Has anybody experienced anything like this?

This won't help you, but I did exactly the same as you (same programme, etc.), and it worked fine! (Started watching Thursday's episode later on Thursday, finished it Friday, then watched Friday's episode: no problem. I can tell you what happened if you want to know!)

However, I did set a recording for ITV HD (the PNE v. Chelsea football game on Saturday) which did NOT work: it was in the schedule, but did not turn on, etc. I assumed it was a result of the ITV HD being via the red button (not a separate channel, as is the BBC's), but can't understand why the Humax allowed (offered, even) to record the HD version.

I managed to get the missing episode on iplayer.

I'm going to try and reproduce the effect this week. As a standby, I'll also record Friday's episode on a Humax Freeview PVR that I also have.
