You can only transfer purchases (music/apps) so any iTunes store music will transfer back by choosing file -> transfer store purchases (or something to that effect). You will lose all your non iTunes store music when you next sync.
You can redownload all your apps. Even paid apps you only ever pay for once and subsequent downloads on your account are free. |

I had the exact same problem, and the Apple response is the following:
If you've loaded music into iTunes, then you should still have the CDs to re-load the music following a clean install of your OS basically Apple don't want people having old .mp3s from "dubious" sources (like the original Napster) that is technically illegal, so by allowing people a "chance" to transfer this back off their iPod onto their PC, Apple would be implicated in your transgressions.... |

Contact Apple/iTunes and explain the situation to them and ask them to allow you to re-download all your purchased items. A friend did this about a year ago when he had problems with his PC.
I would also suggest that you buy an external harddrive if you don't already have one and do a backup of your iTunes folder. Then back everytime you purchase something. This will save a lot of time and hassle if anything goes wrong again.
