I have a theory simaler to this. I believe that the threat is not necessarily that people are being wiped from existance but more in the fact that there is a hole left behind from where they should be. For example if ones parent is erased from existance and yet they remain. The consequences could be far reaching, creating allsorts of paradoxes and other chaos.

When Amy saw herself at the end, Although Rory's existance had been wiped from her memory she looked troubled as though something was wrong with what she could see (or couldn't see).

It was explained in the episode.

Rory was part of her own personal timeline - she was directly affected by his presence. The soldiers were not.
