The main thing they wanted to do was to improve the show and not make the effects stand out as an oddity and to this end the effects are well below the flash bang wallop they could have done had they gone overboard.
The main differences are the new space and planet views.
So every episode where you see the Enterprise orbiting a planet are new shots ,also what appears on the viewscreen is new when it comes to space views .
Other regular effects have been tidied up a bit here and there .
For me , the main one that sticks out is in Amok Time.
IN what looks like an attempt to make Vulcan look more similar to how it appears in the films and later Trek series they have taken the first shot and of them beaming down to the planet and gone to town on it.
The original version shows them beaming down , looking around to see what its like then walking about 20 feet until they reach the entrance to the arena where all the action takes place.
In the new version they beam down but then in a long shot aerial view are shown walking along a long road to finally arrive at the entrance . The journey along the road is shortened by using a dissolve.
In the opening shots of The Naked Time where they show the icy planet there is a new shot of the exterior of the base they beam down into.
Various touches like this throughout and it shows that the only dated thing about the series was its original effects - which are hard to watch after seeing the new ones.
They are subtle but they are very good.
The season 1 set has a 20 minute documentary talking to the people who did the new effects .
The Bluray also has some PIP episodes and the differences they made are discussed during the PIP footage
