Can someone explain the submarine joke to me?

I'm refering to Anne's comment to Craig about him being a submarine. What did she mean by that?

She was referred to as The Ark Royal (a ship) so therefore calling Craig a submarine meant he was about to torpedo her (give nasty comments).
