The main reason I jailbreak is to run MyWi 4.0 - It allows me to share my iPhone's 3G connection with my iPad on the fairly rare occasions that I'm not in range of WiFi. Saves me having a more expensive 3g version of the iPad and a separate data bill to pay. I would be very wasteful as in my case I very rarely need 3G access for the iPad.

It means there are Cydia (or other stuff you got from Cydia) updates available. Click 'Changes' at the bottom and 'Install' at the top right.

You won't be able to get updates for hacked apps through iTunes - just download newer versions from wherever you originally got the Apps from. As said above this is frowned upon as most Jailbreakers are doing it to get around artificial restrictions Apple have put in place and to be able to access Apps not available on iTunes. I don't know many that use it run pirated apps.

No thankfully it doesn't. You can just continue to use iTunes as normal. However you will lose the Jailbreak if you use iTunes to 'Update' or 'Restore' your device.
