so I rewatched the lodger last night and thinking that it might not be a stand alone episode I had a lot more questions and it was actually a much better episode than i remembered

Ah, you see, I disagree. I should point out here this idea isn't mine, its a discussion between the DWM editor and some other Doc Who geeks.
They think that the Silence are Omega's henchmen if you will, and Omega (being a timelord) is experimenting on timelord DNA to create his own new race. The outcome being the girl, also to back this up is the table thingy we saw in episode one, where the Astronaut was placed in episode 2 (some Omega device)....anyway, Omega got it slightly wrong, hence the young girl is regenerating randomly.
