Maybe Rory is behind The Silents
So, Amy is River, and she's the Rani! Its so obvious, she wears that shawl at the end, and The Rani has a shawl in the back room of her TARDIS. In that episode. You know. THAT one. She will remember everything if she strangles someone with a shawl. The person she strangles turns out to be an evil alternative doctor, but she doesn't know that. That's why she thinks she killed the best man she ever knew. But the shawl is secretly Rory, who is a male Rani from an alternate universe.
Well, I suppose his existence throughout history may have been some kind of cause, I doubt he's behind some evil plan to allow the silence to invade though 
If nothing else, he might have been subject to more influence than the average person, if he was around them for 2000 years!
And don't worry about sounding absurd, there's so many plot threads that anything could be coming up

The Shawl Theory. It states that: Any theory, sufficiently ridiculous, could be construed by the creator, and from there a forum of gullible people, to be truth simply because he wants it to be. It is Dr Who after all!

I don't think that's too far from the truth. I could see the 11th Doctor regenerate into Rory. That would explain some of the unanswered questions and make some of the issues people have with Amy disappear.

Yes it's all too much for me too, in the article they said Rory is a "big bad". I'm even more perplexed by it all!
