There is no such thing as a Star of St David. St David was a 6th century Welsh bishop who didn't have a star, although he did have a flag. His flag was a yellow cross on a black background and hence unconnected to what you saw.
You are probably thinking of the Star of David, which is named after the biblical King David. The star has been used as a symbol of Judaism since the 12th century. It is a hexagram (six pointed star) and also unconnected to what you saw.
What you saw was a pentagram (five pointed star) in a circle, to make a pentacle. This symbol has long been associated with paganism, mysticism and the occult in various and mutually contradictory ways since ancient Greece. Christians have used pentagrams as a symbol of the five wounds of Christ but its association with the occult, gnosticism and freemasonry tend to make Christians suspicious of it. They often associate it with the devil and various would be Satanists have adopted it for that reason.
We also saw a number of other indications of superstition and ritual on the pirate ship, most prominently the hanging mobile of charm objects and the silver amulet. I think the only significance was to demonstrate that the superstitious pirates had been trying every mystical trick they could think of to protect themselves. I don't think it is a clue to anything else.
