I promised myself I wouldn't make one of these, but here's how I see the story playing out:
I think the key here is that we don't know the purpose to which Melody has been kidnapped. Kovarian and her kind are engaged in some sort of war, but it doesn't appear that the Doctor is the target - just an obstacle that needs to be overcome in order to take the baby to create a weapon.
What occurs to me is that if Kovarian's enemies know that Melody was conceived on Amy and Rory's wedding night, then what better way to gain the upper hand in the war by attempting to blow up the vehicle in which the deed took place? Perhaps the collapse of the universe was simply an unexpected side effect.
If the Silence were the ones that engineered the detonation of the TARDIS on the wedding day, perhaps that's a result of Melody being taken to be turned into a weapon against them.
Basically, this whole war could have started as a result of the hypnotic command the Doctor placed at the start of the series - so that humans, all down time, would be compelled to kill the Silence wherever they saw them.
