Ok, let me get this straight in my head since Moffat took over these are what we know has happened:

1) There are cracks in time which seem to be some how linked to the crack in Amy's room.
2) The cracks are discovered to be the TARDIS exploding with the events of the series 5 finale resolving that situation.
3) Amy disappears somewhere between "A Christmas Carol" and "The Impossible Astronaut" and is replaced with Ganger Amy.
4) Doctor works out Ganger Amy is not the real Amy and goes the plant to learn more about the early forms of the Flesh.
5) Ganger Amy is formed from a later version of the Flesh.
6) River is Amy and Rory's daughter and she was concieved in the TARDIS.
7) River is some how part Time Lord though how that has happened we are not sure- we only have the Doctor's guess.
8) We still don't know who was in the astronaut suit when the Doctor is killed.
9) (As pointed out by tingramretro) We also don't know who blew up the TARDIS

Also would I be right in saying that it is implied that:
1) Ganger Amy is not sentinet as is completly different to the Gangers we meet. And...
2) River is the little girl in the astronaut suit though we don't know this for sure and it could be some else in the suit?
Everything else is just speculation. Please feel free to add or point things out.

Correct on all points, I'd say. But you missed out one final mystery yet to be resolved: who caused the TARDIS to explode in the first place.

I'd love to know if River knew Amy was her mum in the series 5 episodes.

Yes ganger Amy isn't sentient and the hostage Amy actually experienced everything through her. When the Doctor disconnected the link Amy woke up in the prison and realised she was heavily pregnant.

It looks like the little girl is River but it isn't 100% certain at this stage. Who nows what twists Moffat has up his sleeves

Yes River knew Amy was her mum in series 5, remember that for River the events of this series had already happened by the events of series 5.

No, it is strongly implied that River is the little girl in the astronaut suit in 1969 but not confirmed (as I pointed out in my post) but there has been no indication that it was the little girl or even a more grown up version of the girl in the suit in 2011 when we see the suit kill the Doctor. Therefore the mystery stands.

The crack in Amy's wall is implied to be the "original" crack but it isn't really explained how that works but I take your point that it is a crack in time and space.


Precisely what I thought, I will be rather disappointed if River is the little girl - it is just way too obvious.
