I've always assumed that the Time Bubble got all Timelords wherever and whenever they were and that they couldn't just sit out the war and therefore not be affected.
In
The Doctor's Wife when he received the distress call Amy said something along the lines of
"You said there were no other Timelords in the Universe" and he said
"There aren't, but that's not where we are going, we're going outside the universe".
So basically the only ways we know of so far for a Timelord to have avoided being trapped in the Time Bubble are:
1. Be the man making the bubble, i.e. The Doctor.
2. Not physically/mentally be a time lord at the time, i.e. The Master.
3. Be outside of the normal universe, e.g. The Corsair in a bubble universe or the Daleks in a prison ship in the Void.
