Yes couldn't be easier, Just sync the 3GS, then when you connect the new iPhone go to restore from back up, pick the latest 3GS backup, it will sync and bobs your uncle.

You can go into settings general and reset on the 3gs, then I think its the first option will erase everything, or you can just go to restore on iTunes, which ever is easier

To wipe the 3GS, you're best off using the reset function.

Settings > General > Reset > Erase All Content and Settings

Strange, I've always found restoring from a backup to be perfect every time.

Try restoring from the backup again in case there was a problem with it.

If that doesn't work then you'll have to select the apps you want and drag them onto the iPhone in the devices section on the left in iTunes to manually add them.

When the iPhone 4 is connected to the computer, look for it's name in the side menu, click on it and then when the summary page appears click the tab called Apps at the top. You'll then see a replica of your phone, go through the list and see what is or isn't ticked. Tick the items you want to sync and then hit Sync in the bottom right.

You can also use that Apps screen to rearrange the apps on the device to put them on the screens you want.
