Non freesat mode no longer comes up on the menu list.

Is this a fault or is there something I need to change?

You did not do factory reset by mistake. That deletes all channels and hence will not show that option.

For the option to appear you must have tuned at least one channel using manual tune. As already said if you have done a reset to defaults then you will need to add at least one channel

One other question, what are the ticks in the schedule list used for?

In common with the file manager options, if you set a tick by pressing Ok on a number of entries you can do a multiple operation (like using crtl and shift in windows). In this case only delete makes any sense. In hindsight never tried selecting multiple schedule entries and using the sort options. One for you to play with . In File Manager or Media List pressing Yellow enters edit mode so you can select multiple entries for copying/deleting.
