If I was writing it, they'd all die - several times.

No - not because I want them to suffer

I'd have a "what if" scenario where they try different ways to save the Doctor and see the consequences on the future each time until they eventually find one that works. In the failed ones, the Doctor survives the shooting but the new timelines result in the deaths of his nearest and dearest - or worse, screw-up the entire universe. Something like "Turn Left" but with a series of different attempts to change the timeline.

What I'd like to know is how River finds out that Amy and Rory are her parents. We see her as a baby, as a child regenerating in New York and then all of a sudden she's Mels growing up alongside them.

I didn't say that she was unaware Rory was her father, I said she didn't know him during her childhood, which is completely different - he was not her father in the sense that he raised her, so there is not the normal father/daughter relationship there. The fact that Mels knew Rory and Rory and Amy were a bit parental towards her makes no difference, he still wasn't able to be her father like he should have been.

Which is why I believe Moffat when he said the Doctor is the best man River ever knew - she actually had a relationship with him and got to know him well, whereas she was denied the father/daughter relationship she should have had with Rory.
