iTunes "options"->"devices" -cannot recall which top level thing this is under.

You want to check the "don't automatically sync devices" box

In the iTunes left menu, click on the ipad name itself (about half way down just under the store link)

Then in the main screen click the apps tab.

Untick the apps you don't want synced and cick apply and let it rejig what's on there.
Do the same for the phone.

What they're really missing is that they should have a sort of 'playlist' for apps so you can just sync that list to the phone and then have another one for the ipad and you just drop the apps you want in the folder you want.

Just disabling auto-sync entirely works FAR better for me! I then choose EXACTLY what I want synched for each device!

The setting for this is under the apps tab. Plug in device and go to your device and select the apps tab. Just under your list of apps is a tick box - "automatically install new apps". Remove the tick from this and apply. I'm sure this is the one you need.

But you still have to either select or deselect the apps.

It's a pity they don't have a playlist system for the apps.
