The assumption was that it wasn't a TARDIS, but was a spacecraft used by the Silence. The Doctor says that it was abandoned and that he was probably about to find out why. ie. he knew what he was about to do to the Silence, so he was about to find out why one of their ships would end up abandoned on Earth.
