Look up doing a factory reset. There's a key sequence for it. See if that cures the problem.

Have you tried different HDMI inputs on the TV? Tried connecting the Sky box and Blu-ray directly to the TV?

Forgive the stupid question but...

After the reset did you reassign all the inputs to the source select buttons?

I wonder if that could be the problem? With the Onkyo you can assign any combination of physical inputs to the source select buttons on the remote. By default they do nothing. So could your Onkyo be forgetting these assignments when you turn it off?

Might be worth going through the input assign menu to see what it thinks is assigned to each button. Could easily have screwed up and the wrong or no input is assigned to the buttons you were using.

Just a thought.

is there a test signal button - does that make a noise through the speakers?
