The 6th Doctor got himself involved with Burke and Hare in old Edinburgh. 'Medicinal Purposes' also features David Tennant's Doctor Who debut...though in a different role.

How about a story where there is a massive jailbreak at the Stormcage, engineered but some aliens who want one of their gang back. The diversity of monsters could be immense, and right in the middle of it the Doctor discovers Clara's real identity. A reforming psychopath, the deadliest mass murderer the universe has ever known, a Stormcage max-security escapee, and the woman the Doctor has just become best buddies with!

What about a story involving the Highland games. The Doctor is roped in to do the Caber Toss and then straight after play the bagpipes while his companion has to dance a Scottish reel as to not raise suspicion from the Scottish Duke who has put on the Highland games as a way to impress the locals.
