From what we know he put them in a time lock (which I always assume is different from wiping them out altogether) along with the Time Lords. Yeah but they would have still all died in the timelock, that's how the bit of the war we see in the end of time can be "the last day"

I think that worse than that, they die and get resurrected to die over and over again. A sort of infinite loop thing. I remember Crazy Dalek Caan rambling something to that effect.
