I need to make a recording early on Monday morning (BBC HD 2am - 3.45am). The only other time I tried to do this sort of thing, I got a truncated and failed recording. Is there a way to ensure that the overnight housekeeping process doesn't interfere with a scheduled recording?

It's normally the other way round (recording stops housekeeping). To be sure set the recording in the usual way and edit the times to add some start and end padding. This makes it a manual recording.

What happens to a timer that is due to start while house-keeping is already in progress?

My guess is that it is ignored - Housekeeping is normally very quick (about 3 mins), so I would speculate that a recording at 03:00 would work but 03:01, 03:02 and 03:02 would not.

Next time I find myself pulling a late nighter in front of the TV I may try that out.

Well you never know, Humax may have logic that if a recording is scheduled in the housekeeping window then the housekeeping wake up is not scheduled.

May need several nights observations with slightly differing start times to get the full picture.

Don't forget a AR recording will boot the box 15 mins before it's due to start.

I know. I have to check AR timers and fixed start timers separately. This could be a year long project. One reason to hope there is not another firmware upgrade before I am done. Of course if we could round up say ten or twenty people we could do it all in one night. And no reason to actually stay up late except to note exactly when housekeeping starts and ends. And If I had a video-cam pointed at the front panel, not even that.
