"That's not the plan...he's not following the plan"
Rewatching "A Town Called Mercy" - and that line has got me, can someone please explain what is meant by it. It was said by Jax just after the Doctor sets off his alarm on the ship and I have never quite figured out what was meant by it. Anybody able to help?

The Doctor was supposed to be getting the TARDIS to evacuate the town but instead finds Jex's ship and all of his secrets.
