My guess is that the Doctor has met versions of Clara ever since he was One and in every following incarnation. It's just that none of those meetings were too noteworthy to remember.

I took that as meaning there were more than three versions of Clara, which I suspected as much anyway.

I just love the randomness of this suggestion.
My theory is that they are all the same Clara.
The current one is the earliest Clara, then somehow she will lose her memory's before and with The Doctor and become Victorian Clara, then after that Clara dies she gets turned into the Dalek Clara.

I agree with te above poster. Dalek Clara was super intelligent and could do anything with computers, during the WiFi ep we saw Clara uploaded with lots of computer knowledge! She also knew to get the doctors attention by saying 'pond' (I don't think this was just a coincidence). I believe Clara is the same person in each episode but for some reason doesn't remember.
I also agree that the comment she hasn't met 'just' the doctor 3 times means she has met other companions. In the first episode she was given the doctors number by 'the woman' in the shop saying that he could help Clara. The woman will be River.
