That's because Watch have the rights to air those episodes. It's quite possible they negotiated for exclusive rights for a set period. After all, if viewers have a choice of watching the episodes on Watch or watching the exact same episodes without adverts on BBC Three, the latter would be the more attractive option.

I met him in Manchester a while back in a restaurant and he was really such a lovely man and was happy to have a quick chat with me, he was very receptive when talking about Doctor Who! He is a very quiet man.

I think you're mistaking what I believe is his very private and humble nature with what you believe to be disdain.

Some great episodes were shown on Sunday night - Utopia (my own favourite as I think Yana/The Master the best enemy of The Doctor), Blink which is a general favourite of viewers, and the Dalek episode in Christopher Eccleston's portrayal of The Doctor, which was number one in the poll of The Doctor's Enemies/Aliens largely I would think, because of Eccleston's remarkable performance
But he is one of the greatest actors, isn't he, that is why Doctor Who was glad to have him when BBC revived the series.

Why would they only want exclusivity for series 1?

Not only have they had the rights to that one for a few years already anyway but they've got rights to all the other series, which are still occasionally repeated on the BBC too.
