Here is an idea
The Doctor decides the program master has gone too far as it duplicates, causing inconsistency and malfunction by influencing the primary sector. The Doctor needs to find the source so he can rectify the problem because it could cause an imbalance and The Doctor would be somewhat perplexed and the sonic screwdriver may have to be used.
Something that ties into the 2012 Mayan Apocalypse.
Or Lovecraft horror. YES! I want a series where the Doctor ends up battling monster with tentacles for faces. It starts off small, maybe strange creature appearing in some sort of foggy moor, and ends up with giant abominations reaching out of holes in space to devour entire planets.
