I'm pretty sure the Doctor added some kind of brain lock/protection field gubbings when he wiped her memories.

I vaguely recall in The End of Time he said something like 'Do you think I would leave her unprotected' something on those lines anyway.

Could be wrong though.

Yes, something like that - I think it's connected to the TARDIS like the language translation stuff.

I always assumed it was because the machine was set to human and she wasn't anymore.

It would make equal sense for the Doctor to have done some brainy-wainy, wibbly-wobbly, mindy-windy shenanigans since he seems to have all sorts of convenient super powers these days.

i think it was "do you really think id leave my best friend without some kind of defense"

i think i might be because of the Meta-crisis Donna is still locked away in her head somewhere so donna would register as part time lord or something along those wibbly wobbly timey wimey stuff.

It was because she wasn't wholly human she was DoctorDonna or what-not...

As vrooom says, it's because Donna isn't completely human any more. The event that created the copy of the Tenth Doctor is described as a 'biological meta-crisis', specifically a two-way one - just as the copy received some human DNA from Donna (one heart, for example), Donna received some Time Lord genetic material too, expanding her mental capacity.

Yes, it's all very silly and not really how biology works at all, but in the context of the story, Donna was far enough away from 'human' that the medical machine didn't match her template.
