You're assuming that all disabilities are physical and visible but the fact is that there are many more people who have disabling conditions that are not - or not immediately - noticable.
Both the "War Doctor" and Eccles showed symptoms of severe depression and a number of "companions" have shown signs of ADHD and OCD - any of which would potentially qualify as "disabilities" in most of the western world.
Still, if you want to regard "disability" as being purely physical, I would point out that Davros is in a wheelchair and every Dalek and Cyberman there's ever been in DW has been "disabled" within the sense of that definition - along with hundreds of other characters and whole races - friend and foe - throughout the entire history of the show. In fact, I reckon you'll struggle to name a single episode or plot that ISN'T full of or totally revolves around "disabled" characters.
Short version - you have to define "disabled" before even beginning to go down that sort of track.
Incidentally - it's not just DW. Try naming a James Bond film where the main villain or his chief henchman isn't "disabled" in some way.
