Not sure if it's been mentioned here before (sorry if it has) but Dark Water means Bad River. Could Missy be Rivers Valeyard? She did call The Doctor her boyfriend
I like the idea of it meaning rivers valeyard. A river has water in, therefore dark water could mean 'the darkness in river'? I hope not though, she's my favorite new who character but I think her story is done and it would ruin it with her being missy unless there was a really good explanation for it. I do hope river has one more appearance though, just to tie up a few loose ends.
I think missy is either the doctor/clara or someone knew.

Interesting idea. It does tie in with the word play around River's name: Melodie Pond/River Song/Dark Water.
I have a feeling we may all be a little let down by the actual revelation but I guess we'll have to see.

It was a running joke in season 6 and 7 that Rory had become 'Mr Pond' as opposed to Amy being 'Mrs Williams'. That carried over to the baby's name - Melody Pond rather than Williams.
In 'A Good Man Goes to War' River says the people of the Gamma Forest don't have a word for "Pond", as "the only water in the forest is the river". So her name 'Melody Pond' was translated as 'River Song'.

No, I think it was just a joke that somehow continued and eventually influenced River's name.
Dark Water is considered to be the translation, from the old iron age languages, of various river names in Britian. Thames, Tame, Tamar, Taff being a few examples. probably no relevance, but quite interesting...
Dark Water = Anagram of "Missy is an amalgamation of the Rani and the Valeyard and the Great Great Great Great Great Great Great Great Great Great Great Great Granddaughter of Wilf"............. Give or take a few letters. Oh and a K left over.

When Amy signed the divorce papers in Asylum of the Daleks she signed as Amelia Williams so as far as the rest of the world was concerned that was her name. It was just the Doctor who called them all Ponds (even Rory's Dad).
