I think you're right, Danny should definitely be dead and I think he is. As you say the school has mourned him, the woman who got blasted Inside The Dalek was certainly dead. Roboman died on the spire of Big Ben and the Trashman got evaporated as well.
It's not The Master's style to save people and make it look like they have died a la Time Heist.

I'm thinking that maybe The Master chose Clara to be his conduit to The Doctor. We all know there's nothing more he likes than showing The Doctor how clever he is. He plants Danny, knowing he will die and gets him entwined in Clara's life, knowing she will be desperate to get him back when he dies.
Therefore luring The Doctor into his trap and into the Lion's Den.
However the whole Clara monologue to the Cyberman in the trailer for this/next week might put shot to that. Although Rule Number One at the moment seems to be 'The Trailer Lies'

I think that was addressed in the episode. The Doctor turns to Clara and says 'We're not where Danny is, but we are where the TARDIS thinks your timestream and his are most likely to be entwined again.
Danny is dead at a time when people's minds are being uploaded to a big databank, so the TARDIS picks the only place where there is an active connection between the living world and that databank. The place where the research was being carried out.
